If the leak down test was done properly, 5.5 PSI after 6 minutes is more than acceptable.

Take the carbs off, make sure the slides are closed ALL the way, back the idle screws out and make sure the slides close all the way.
Since you ran the tank low, take the carbs completely apart and clean the pilot jets and all circuits/holes in the carb with brake cleaner, and a fine wire through the pilot jets. I'd bet you clogged something....picked up some dirt/debris from the bottom of the tank.
You know how small the pilot jet holes are, a grain of sand can plug them up pretty easily...
