It probably is a problem. You need to run a kill system that isolates each coils grounding. Two kill switches is the easy way to do it. If you don't have the bike setup like this, then you will more than likely see intermittant spark problem due to feedback from the ground circuits.
As an FYI, you may not actually be able to see a strong spark from the PVL when kicking the bike over. Due to the nature of the system the flywheel needs to be moving pretty fast to see a strong, visible spark.
